So Agent Carter from the movies has been established as Peggy's niece (great niece), but it was a major plot point that Peggy's brother died in the war. How did she end up with a niece that has her maiden name? This has bugged me since that storyline in the show.

I'm tagging nillindeiel in hopes she can help. She is strong with the Marvel Force.

I guess the simplest solution would be to assume there are more siblings. I can't see anything on the MCU wiki that rules that out. Alternatively, he might already have fathered a child (he was her older brother and well into his 20s [EDIT: Actor in his 30s, in fact]).
For what it is worth, the MCU wiki doesn't expand on Sharon Carter's relationship to Michael Carter.
◾Peggy Carter † - Great Aunt ◾Amanda Carter † - Great Grandmother ◾Harrison Carter † - Great Grandfather ◾Michael Carter †
[EDIT: Hey, 100 posts! I'm going to miss being 'junior', not a term that I've had attached to me anywhere else, not for a long time]

Congrats on your promotion. The flashbacks in the show never showed any children other than Peggy and her brother so I am reluctant to invent another sibling without proof. I guess he could have already had a child but again, no real proof. There was something in the show, and I don't remember what it was, that made me suspicious of his death. At the time I thought that if there was a third season, maybe it would turn out he wasn't really dead.

As far as I know nothing specic has been stated by the PTB's the most common theories are that: Option 1: (as stated) he could have fathered a child (son) before his deployment and that son went on to become Sharon's father. Option 2 (that picked up some steam after the series finale and (spoilers for the series finale for anyone that hasn't watched it yet)
after what happened to Thompson with him being shot and a mysterious someone taking of that M.Carter file) he wasn't really dead/was still alive

I do not remember exactly how Sharon Carter explained her relationship to Peggy Carter, but another possibility, albeit a long shot, is that her husband had a sister or niece who married a man who happened to be named Carter, making Peggy Carter an aunt by marriage.
Another long shot is that her husband was also named Carter, which would explain why Peggy Carter never changed her name.

The one thing I am pretty sure the PTB's confirmed that Sharon is in fact Peggy's (grand/great)niece/that it is a blood relation/not a relation only through marriage.
