I got the feeling that Thanos may have indeed been lying about destroying the stones. Or maybe when he "used the stones to destroy the stones" they didn't actually get destroyed or it's not permanent. The stones have a consciousness (we're told) so maybe they simply scattered themselves again somehow. Or did get atomized but will eventually re-form elsewhere. Or maybe Thanos was indeed lying and Nebula was just wrong - he did sort of react oddly which is probably more genuine that he was surprised for her to say something complimentary but I wonder.
The ancient one tells Banner that the stones "create time" as we know it. Now she could have been overselling it since she was trying to convince Banner that he can't have the time stone - and we know she's comfortable lying or bending the rules. But if she meant it literally then "our" timeline needs the stones in some way to keep existing. Or perhaps the lack of the stones in our timeline is just what will lead to Kang showing up at some point.
I also think that the Avengers have considerably f'd up some other timelines. Even assuming Cap returns each stone to the exact time it "left" and even if he returns them to the same place (not sure that's required for the whole "create time" thing) there's stuff they can't undo.
I suppose he could re-inject Jane Foster with the reality sludge and leave Mjolnir somewhere that Thor can find it, so that timeline could be pretty much on track. And same with the 1970s timeline. Returning the tesseract (assuming Steve has ways of converting the stones back to sludge, cubes and gems) probably fits there too. But the 2012 timeline is all sorts of jacked with Loki escaping, Sitwell believing Cap is Hydra, there no longer being a scepter or gem to house the mind stone etc. Then there's the fact that there's now a timeline with no Thanos (or Gamora/Nebula, black order etc.) since they all came to our timeline and all but Gamora were dusted. I guess technically they saved that timeline from a Thanos snap.
I was wondering if he'd be better off to show up as each team arrives and simply say "here, take this one, don't ask questions" which would essentially leave the original stones as they were. But that would also leave Nat alive and create more new timelines. Plus that would mean there would be two of some of the stones in these timelines for a short time (especially if he drops into his first stop carrying his gauntlet-case holding all the stones).
I guess they're more worried about those universes existing (with a complete set of stones) and not too worried that they've created alternate timelines that could have some significant changes.
I'm thinking about this too much of course, but that's what the internet is for.
